Can anyone tell me how to cross out the emergency stop switch? I’m thinking it is the culprit. When it was firing it started while the stop switch was off?

You have to "bridge" the orange/white stripe wires...("O/W" on the manual's digram) It's not particularly easy and you need a good connection because a fair amount of current goes through..diagram below is for a 650 but they are the same. Please avoid just cutting them and twisting them together. That's a heinous PO trick.
      Three ways-
1)take the handlebar switch apart and "bridge' across the switch with a piece of wire...electrical alligators MAY do, but as above, needs a strong connection. You can hopefully still use the starterbutton....you might now see any problem at the switch doing this method..
2)OR follow the clump of wires from the right handlebar controls back to a multi-connector ..and tuck in a short piece of copper wire from the back to bridge them together.
3)OR disconnect the multi and do it a bit easier tucking in to empty connectors you can see... However if you do this way, you lose the starter button at the handle bar...so you need tobridge to the Y/G to us the button OR "jump" the Yellow/green stripe (Y/G) at the solenoid..this isn't hard-take a jumper from the solenoid's BIG RED wire bolted between battery and solenoid and touch it to the spot where Y/G is soldered to solenoid..this'll turn the bike over with starter and it should run with those O/W wires bridged unless something else is wrong...
