Good chance your bike won't stay running is because of a very lean jet needle position, but it depends on what throttle position you're trying to use when it stalls.
The K&N's will work well as long as you don't oil them too much. I assume you bench synched and followed that with a vacuum tool synch? The mixture screws need to be adjusted using the highest rpm method. Floatbowls must be venting properly. Just trying to mention several things that can equal poor starting/poor idle.
1 step up (2.5) should be enough for the pilot jets. Hard to guess the mains right in the first try. If that pipe is the one I think it is, it flows well. I'd guess 150's for mains. But your problem is the jet needles. Please don't even think about re-jetting just the pilots and mains. You'll have a very lean running bike from approx' 1/4 to 3/4 throttle, for sure.
