Did you ever figure out what was making the noise?

I wonder if the engine makes the noise if you turn it by hand or with the starter only (coils disconnected). Can you put a wrench on the end of the crank and turn the engine over? I'd do that and feel for tight spots and listen for a low speed version of whatever DOOOOM is happening inside your engine.
This might be a good place to use a mechanics stethoscope... I don't know if it would do much good with the engine running (it might) but I bet you could isolate the noise pretty well if you had someone else work the starter or crank the engine over with a wrench while you listened.
