Have you tried to swap the wires? I have been having this same problem for a while now. Finnaly I figured out that when I switched the wires between #2 and #3 the problem moved to the #3 cylinder. You may have already figured this out, but the #2 and #3 fire at the same time, and you can change the wires around on them.
It also seems I have the wrong plugs and wires on my bike. I'll be fixing that problem today, and see what happens. You may not need new wires. Just trim them back a little and get new NGK 5k ohm plug caps. If I had stayed with the original wires, I would have solved this by now I think.
Oh yea. Figure out if the petcock is bad as well. A crank case full O gas. (kinda Scary!)
